When checking the underside of the car, check for bent bits. Our (other) car
had a bent suspension arm (from previous accident) and had been
clicking/clunking for quite a while before we discovered the cause.

My jack handle tends to rattle away merrily in its mount in the boot, also
check that the jack is also secure in its mounting
As for the clunk between the seats, as you suggested you could get the bolts
securing the power frame to the gearbox and diff checked and maybe the drive
shaft universals and attachments. Also as you have just had new tires fitted
how about doing a check on the wheel nuts, not the first time they have not
been tightened properly by those doing the job, I've had it happen myself.
